My wavebox working and the "food timer" light is the only light on. Any ideas on what I should do to fix that, or do I need to send it in?

Now, after about 12 hours of it only having the green food timer light on when I plugged it in, stayed like that for a while, and then switched to the green food timer light.
I don't understand what you are saying. The red light over the foodtimer is on at all times, unless you press the foodtimer button, then it turns off in foodtimer mode for about 5 minutes. The red and green leds should alternate every .4-1.4 sec depending on how you have tuned the knob. Make sure all cables are firmly attached. Did it work before and now isn't working? Please give me a better description of what is happening.

Sorry for the poor description.
The Wavebox has been working flawlessly for about a year. Then all of a sudden last night it stopped working. The green food timer light was on non-stop. It was on that for about an hour, then I unplugged it and plugged it in several times, but still the only light on was the green food timer light. Then this morning when I tried it again, the pump on light was on as was the red light above the picture of a wave, but there was no movement from the propeller, and no alternation of the lights. Then after about 5 minutes, the pump on light and the light above the wave went off, and the green food timer light came on.

Yes, the pump runs without the controller. I just noticed that the pump on button is flashing. Not going completely off, but it'll be red, and then have a brighter flast of red to it every few seconds.
The controller is likely the problem, I would open it by the instructions in the manual and inspect it for water damage as this is what would usually cause what you describe. If water damage is the cause you will have to buy a replacement. If it is not water damage you can send it in for warranty coverage.
