6000's and Aquacontroller III

Currently I have an AquaController III Pro on my 180g. I would like to take out the closed loop and put in two 6000's. The tank acts as a room divider and the overflow is at one end. I would like to put the 6000's on each side of the overflow and point them down the length of the tank. I would like to use the Aquacontroller to alternate the 6000's. Are there any problems with this? I know that Tunze make controllers for the 6000's but I would prefer to use what I already have.

I would not use an interval shorter than 1hr on this controller because I am not sure how it will affect the pump life. Our controller eases in the start up and also control the pump speed- it utilizes this speed control to make a softer start up and avoid the brake engagement.
