Here is some top down pics I just took. How can you take these shots without having the reflection?

I think the reflection or something is messing with the cameras meter. Try taking the exposure up a stop.

For top down, photo boxes help. They are a 5 sided acrylic box you use to block the surface movement. They also help with glare.

I've never tried it, but a CPL might help.

I used an acrylic box i had laying around.

Try blacking out the sides of the acrylic box.
