bottom of wave box won't close

It used to close if I kept shoving at it. But it won't close all the way. I assume if it is not closed all the way, it will affect the performance. Any special tricks I can do to make it stay put?

Easy fix. Make sure the motor block laid flat, before you close the lid, push the pump up a bit

It probably doesn't have a big effect on performance. The bottom plate is hand made, they cut the piece under the pump and glue it to a bottom plate. It looks like the upward projecting piece is slightly bent. If you have a heat gun, I would try gently warming it and bending it back out. Just get it warm. You could run it under hot water as well.
