Wonder if the higher rock tower on that side is blocking some water flow.
Look at the discharges. The one on the left is more toward the glass and has moved the sand quite a bit. The other one is pointed at a different angle.

Changing those would provide move flow around the surface of the sand.
 
So I was looking at my tank this morning before the lights turned on. The sand gets discolored in the spots where I added sand from the old tank first. I'm wondering if this is the cause of problems. Also there is a spot on the rocks on the left side of tank, the flat rock under the green mushroom rock, that accumulated air bubbles last night before the lights went off. The air bubbles in a brown algae make me think that this is something other than diatoms. Hope it is not Dino's cause I understand that stuff is a pain to get rid of. Thoughts??? I know in the pictures it is hard to see the flow, but there is really no dead spots on my sand where it is brown. When I feed flake food, IF it settles on the sand it gets blown around the next cycle of the gyres on the back wall.

Bubbles usually means something is processing what is in your water and releasing gas. If it is coming from live rock it is usually bacteria releasing nitrogen at the end of the denitrifying cycle. If it is from algae it is usually oxygen.

For your sandbed, are you vacuuming your sand at all? Do you have a sand clean-up crew (e.g. conchs, nassarius snails, diamond gobies, etc.)?

Thanks Dave. No I don't vacuum my sand, I just upsized my CUC mid week but no conchs or gobies. I was thinking it was just a normal new tank diatom bloom but I'm not to sure now.

Well everything seems to be getting better day by day. For the most part my corals are turning around for the best. My brain & frogspawn are kinda takin a little bit but starting to look better. The sand turns a tan color by the end of light cycle but not to bad.

Happy new year everyone. Thanks to another enthusiast, I was able to get started stocking. Hasn't been quite 24 hours but everything seems to be doing great.
