Is it necessary to add the 3rd baffle to set the water height in the center return section, from the skimmer to the return?

You don't need the second baffle after the refugium. With a low flow it just forms a sheet of water with no bubbles.

I use option two. I feel that the second "over" baffle where there is just a small ripple going over it ensures any bubbles get to the surface. JMO really.

I thought out something like this as well. Maybe its better to pull water from the skimmer section well below the waterline.

actually it isn't because then you get scum buildup in the skimmer section over time. The other way would continually refresh the surface so the oils and proteins would eventually get processed by the skimmer.

Second what rocket engineer said. Another advantage of having a second 'over' baffle is that you're less likely to get stagnant water at the surface of the return chamber.
