Has anyone ever had a custom acrylic breeder unit made ?

I inquired about that with Advanced Acrylics. They can get it done. It depends on how big of a tank and how many sections you need it split into.

Not acrylic, but glass. Back in Germany I had several larva tanks custom build.

What kind of a breeder are you thinking of?
My tanks were special octagonal planktonkreisel designs. I build the prototype myself, but the other 10 I had rather put together in Poland.

For clownfish , I have 3 pairs of clowns laying at the moment , I have a 30 breeder with compartments , but I would like something a bit bigger and better flow through the chambers .
