How does PH affect Live rock bacteria?

I have done this process once before with decent results

I had green mushrooms trying to overtake my tank. I did a large water change, stored the water in my sink(about 15 gallons) and dosed the max amount of Kalk to that water. I then dipped the infested rocks in the solution for a few hours and it melted the shrooms away. I then put the rocks back in the display, and saw not ill effects from it. Would this kill the beneficial bacteria as well?

I want to purge my live rocks before I add them to my new upcoming build. I am currently dealing with higher phosphates. Some of the rock is in my fige. Those rocks have aiptasia in them. I know if will know them out as well. Just curious as to the bacteria.
 
A limewater bath might be strong enough to kill most of the bacteria on the rock. I'd assume that, and be prepared for it. Bacteria deeper in the rock might survive, though.
