What do you mean by "going through the web"?
Is your router configured to forward the web port (8080 or whatever) to the IP of the controller? Also are you port forwarding the Telnet port (23) to the controller?
I've had excellent results with the iPhone app even after the beta firware upgrade.

I was re-reading Apex information on the Neptune Systems website. I noted the reference to the Aquanotes iPhone app. I had been connecting with my Apex through the web browser, so I figured, what the heck, let's try the App.
I went to iTunes, installed Aquanotes, and after configuring with my Apex's web address, Aquanotes worked great! It even displayed graphs for me , which was complete surprise! However, it does not appear to offer control function in the "Outlets" line. It appears accept a command, but then defaults to the prior setting.
I must have slept through class when this application was discussed. It is much quicker than the web browser connection, but does not allow module control(yet). Great for monitoring the tank.
