Has he just started playing in a torch coral or anything else?

Do a google search for black spots on clownfish and you'll see it is common for clownfish to get black spots when being injured/stung by a coral or anemone it is hosting in. The condition is called Hyper-Melaninization.

The only other blacks spots that are common to saltwater fish that I know of is black spot disease or black ich, but I doubt the clownfish has that.
