what chamber in sump/refugium is best for the skimmer?

It doesn't matter much, as long as the water is deep enough and no macroalgae can get stuck in the pump.

It's typically kept in the first chamber where the drains from the display enter the sump. This keeps micro bubbles as far away from the return pump. But as mentioned it really doesn't matter.
