No, overskimming is not a problem. It's usually good to oversize the skimmer anyway as manufacturers tend to overrate their skimmers.

Higher nitrate levels can be due to a number of issues. You could try posting in the NTTH forum with the question if you want more ideas. This article might be useful:

Raise thewater level in your skimmer until your skimmate is tea colored. Try this for a while and see if your nitrates come down.
