SPS dying from the base up slowly. Help!

So, I'm posting for my friend who has a fairly good sized system that has been running for ~1.5 years it consists of a 120G main display, 1 40G breeder (frag tank) and another 40g breeder with a dog face puffer in it, all of which are plumbed together to create (including sump) approx a 220-230 gallon system.

Now here's the problem, quite a few of his SPS has started randomly dieing from the base up (in the case of acros, and his hydnophora) or just random spots like on his cyphastrea (meteor shower) I also noticed today that his scroll coral is also starting to die off in a small section. I should also mention that only the coral in the main display are affected, all SPS in the frag tank are 100% healthy and have been since this started a month or so ago. I should also mention that while acros are dying from the bottom up the polyps are all still open and they are still growing out (good growth tips)

Corals that seem to be unaffected are all LPS in the tank, Monti's, 2 birdsnest, and actually there are a few Acros that seem unaffected as well. there are also 3 clams and an RBTA in the tank so I doubt it's chemical.

An example of the weirdness: There was a good sized acro colony in the main display that we moved to the frag tank and the receding stopped and the coral has actually started to grow again.

Another example: His purple slimmer was affected, we fragged it and moved it to the frag tank and it's already started growing again.

We have inspected various corals with a microscope and have not found any sort of pests. We've also tried moving changing the flow several times, which made no change.

All water parameters are spot on, though I don't have exact numbers with me at the moment, I can post them tomorrow if someone really wants to know. But they are exactly where they should be/have been for the last year, nothing has changed.

A little more info on the tank, running a 2x250w MH (dual end fixture) with PC actinics, reef octopus 300 skimmer, reef keeper elite, & 4 koralia 1400s, using Salinity salt. Regular 30G/week water changes.

I can post some pictures tomorrow if it will help identify what's going on. We are both completely stumped and I'm about to just frag everything up, which I'd hate to do as some are good sized colonies.
