Starter settings? Nikon d40, 60mm prime

I'm having issues taking accurate pics. Some of that be my lighting, a par 38 led. I have a nikon d40 and a nikon 60 mm macro. I also have a sb800 and sb900 flash.

Can you give me some pointers on what settings to try first? Should I use the flash? Point it up?!
 
I suggest posting a pic so we can see what issues you may be having. If your colors are off, shoot in RAW and set the white balance during post production. If your focus is off, make sure you are shooting straight through the glass, not at any angle other than perpendicular. Also if you're having focus issues try backing up a little. Turn off pumps.
 
The problem with aquarium photography is that we use lighting colors that camera manufacturers don't expect. The easiest way to correct that is shooting RAW. I know that it may seem, to you, that just setting a number in the camera would be easier, but it just doesn't work that way. You'll spend much more time trying to get consistent results in JPG than it would take to just process the RAW file.

Download the Adobe Lightroom 4 beta. You can use it for a few months to see if you like it. It makes processing RAW files very easy.
 
Ugh ok I'll give it a try. Can photoshop do the same thing? Do you guys run the raw through a batch process?
 
Photoshop ACR plugin and Lightroom use the same engine for the conversion. The nice thing about LR is that you can do both individual and batch adjustments on the same image. Let's say you shoot 50 frames all from the same spot trying to catch a fish in the shot. The light is the same on all the images so you could adjust white balance, exposure, etc on one and apply it to them all. On the frame where the fish is where you wanted, you could also maybe add some fill light or targeted adjustment while retaining all of the batch. All of that with unlimited history. PS can so most of the same things but the work flow is much more tedious, IMO.
