Can this powerhead be turned on and off at given intervals via a generic wavemaker box, etc?
I know it is a set flow, but wondering about power on/off frequently.

Only once every 15 minutes or longer, faster intervals will destroy the pump. I would recommend a basic lamp timer for this purpose.

was going to hook into my aqua controller jr to do this...
so no sooner than 15 minutes in between and they would be fine?

Yes, any faster and the pump will likely only last 6 months or so, the prop will break and it will overheat.
