I just ordered a Reef Octopus NWB-110 for my system (40 Breeder DT / 20 long sump). My system configuration is different than what normal sumps look like. My refugium and skimmer section are on each side of my sump and they both flow into the center, where my return is. My overflow splits in half and goes into each chamber. My fuge area seems like it is rather stagnant. Will the skimmer being so far away in the system make it less effective on the system as a whole?

Sweet - I also have a question about my fuge - there isn't any agitation going on in there at all, in fact, it's rather stagnant and growing some weird pink looking algae stuff and collects a lot of uneaten food bits that go through the overflow. I can shake the chaeto and a bunch of old mysis shrimp flakes (looks like underwater dandruff) comes off of it. Is this bad? And if so, what can I do to fix it?

The skimmer should be fine in there as long as it fits. Also note your skimmer maxes out at 10" of water so if it's deeper than that you'll need to prop it up.
As for the fuge. Cheato actually does really well tumbling. You could put a small powerhead in there and have it blow along the bottom of the chamber. As long as it's clear of the rocks the flow should hit the wall and go up and make a circular pattern. Blowing the PH up would probably work better for a tumble, but not sure it will fix your settling issue. Also make sure you keep the cheato trimmed so it doesn't clog the pump.
As for what's IN the cheato, back when I had it I used to have baby brislteworms and a whole bunch of other scavengers living in there to take care of that stuff. I didn't do anything to make that happen, other than have it near live rock and sand to populate it. You may need to shake it clean for now, until you get worms and pods living in there.

I will have to set the skimmer up a little higher than the floor of my sump, it's too deep for it. So a small powerhead should blow the crap from the bottom of my fuge and recycle it until it gets to the skimmer and shake the macro (I have caulerpa and chaeto but I'm thinking of getting rid of the caulerpa cuz little spore-balls are getting into the DT).
