Bio-pellets and flow

I have my bio pellet reactor tied to my return pump and its running pretty good. But once a night I turn off all pumps for feeding mysis and the flow stops on the bio-pellets will this cause and issue with my nitrifying bacteria on the pellets during the power down for 5 minutes?

no....I turn mine off when I do a water change or clean my skimmer cup and I have had no negative results

If the flow is off for more than a few hours, then I would start to worry.
