Can I disturb my substrate?

I want to take out the crushed coral substrate over a period of time in my tank and had planned to take about a 1ft x 1ft section of it out at a time and replace it with finer substrate.

Is it okay to disturb my sand bed that is about 2.5 inches deep maybe 3 inches deep, what I would be removing would be going to the refugium and or scooted to the back of the tank. The tank is a 130 and been up for 2.5 years.

Will doing this cause any negative effects on my lps/softies/fish?
 
Just to be safe, I would try to use one of the siphoning gravel cleaners on it before you remove it.

By the way, crushed coral is no longer considered to be a desirable substrate so I would remove it and not re-use it if I were you.

Why is this? I think it looks like crap but is there some ill effects of it?

I'll syphon it the best I can and then get rid of it, as to what I have in it.. just zoo's shrooms and several LPS like hammers and frogspawn a few other soft corals, 6 fish and two shrimp oh and like 9 rose bubble tips. When ever I fatten the bubble tips up I'll trade/sell them on here to you guys/gals.
