I took these photos this morning before lights on.

use a baster and blow the corals off with a burst of tank water and see if any bugs fly off like little worms or red bugs if you think those are patches of tissue loss ?
 
They look like irratated spots IMO, I don't suspect AEFW unless you see abnormal tissue irratation or sliming. It looks like a pest is feasting on polyps of the sps near base and shaded areas of branches. I don't suspect AEFW based on pics, but could be redbugs or a nipper of some sorts, please mention fish in the tank and all inverts...

check for hairy crabs during lights off?

I checked and so far no hairy crabs. I did dip every coral in CoralRX before introducing to the tank.

I tried basting today. No bugs flew off. I do have brown flatworms at the moment but they don't seem out of control. None were found on the corals.

Fish are 3 ventralis, 2 hooded fairies, 1 melanarus and 1 leopard wrasse. Inverts are 2 cleaner shrimp and various snails/hermits.
 
the possibility of crabs is high, based on my experience. just a few weeks ago, I noticed my bubblegum milli having the exactly the same "bald spots" as yours. night time came and about a couple of hours after lights of i pointed a torch light at my colony and saw a hairy crab feasting on it. seems like it hides at the rocks by day and comes out to feed at night.
 
They look like shaded areas of the corals which would be lighter/whiter in color. Based on the pics you posted, I don't notice any tissue damage/loss.
