I'm thinking about putting solar tubes over my 180 gallon reef and was wondering whats the best to put over the tubes on the roof? Just plain panel of glass, regular windows that they sell at the store, or Argon gas filled windows?

Not too sure if you are talking about the same Solar Tubes I used. If it is the same; it come with its own cover. There are no need to put window above it. HTH :D

Yeah, I know, but I don't really like the acrylic dome cover thingy. Also, just to clarify, its not going to be exactly the solar tubes, but a solar box. If that made any sense. lol

you should look into a skylight cover - either acrylic or polycarbonate. like leonardo said, glass filters out too much and wont be too safe in the event of a hail storm.
