I believe the black spots are a turbellarian infection. Please refer to this article on different parasites and signs/symptoms. This should help. Freshwater dips should be done a minimum of 5 minutes and a max of 10 minutes in order to be effective. I always dip mine for 10 minutes and I start to see parasites fall off. You will have to do a series of 3 dips every other day, however, freshwater dips are for mild infections. I would say this is more severe. Try a formalin dip if the fish is not weak and not showing signs of stress. If the fish is weak or stressed, try prazipro first. Prazipro is much safer and very effective. Make sure to keep the water very well oxygenated and do a large water change before treatment to ensure water quality is optimum. Usually with parasitic infections, bacterial infections follow from the lesions the parasites have made. If the water quality is not kept high, then you will likely result in having a bacterial infection. you can dose melafix before signs of a bacterial infection to help treat mild bacterial infections and if you see obvious signs of a bacterial infection even after treating with melafix you should treat with furan 2 (nitrofurazone) or possibly a sulfa. Heres a really good resource for antibiotics, when to use each kind, how to use them safely, and what they are best used for as antibiotics are all different. http://www.americanaquariumproducts.com/AquariumMedication2.html

I definately recommend stocking up on different medications to have on hand. Prazipro, Seachem Paraguard, Seachem Focus (for binding metroplex to food), Metroplex, and Kanaplex, Furan 2, formalin, malachite geen, or quick cure which is a mix of formalin and malachite green, methylene blue, pimafix and melafix are first step treatments always because they are very safe herbal meds and can be used on the most delicate fish but if these fail then second step treatment is required, cupramine (Seachem copper test kit is good for testing, must be tested often as there is a small therapeutic window to be effective. The website for the american aquarium products literally has information on every fish medicine that you can think of. Great resource.

Black Ich (turbellarian flat worms) is definitely a possibility and if it's that it's treatable with Praziquantel (PraziPro) or Levamisol.

I've seen bumps on Clown and other gobies before that I failed so far to identify conclusively. In those cases the bumps originated deeper under the skin than with.

I would in any case isolate the fish before it can infect other fish.
