Clam closed up, what could be the causes?

Outstanding! I think "jumpy" is just standard reaction for them. Mine retract every time I turn my living room light on or off.

Glad to hear the clam is opening up - we have a very large crocea at my LFS and recently had a problem with it staying closed. The problem (which has occurred once more recently) was with small hydroids sticking to the bottom of the clam and irritating him. Removing them with hemostats appeased the big fellow. Just something to keep in mind.
 
Interesting. I have a number of the long, stringy hydroids in my tank, but I've heard they are relatively harmless. They only come out at night.
 
I had this blenny that killed 3 of my clams a gigas, max, and a derasa until i noticed him attacking my crocea now he is banded to the sump to get fat from the pods...
 
From what I have learned about clams, most of the problems that occur are from lack of light.
Yes the fish can spook it. I have a maxi here and it was on the bottom as was yours.Although my tank is only 18" deep, it was shaded by other things and did not get enough light. When I moved it up to 6" below surface it has opened up more and it still has some way to go but I think it still needs more light.
Closing due to a shadow from anything is normal for these creatures. Thats how they avoid predators.
Holes in the foot could be a fungus or a predator from below.
