There is an alternate method that sometimes works better...
Download http://www.neptunesys.com/tftpd32.exe and follow these steps to update:
Put the tftpd32.exe executable, and the aqua.bin file from the firmware update package into the same directory.
Run the tftpd.exe application.
Make sure that the current directory field points to the directory where you extract the zip file.
On the DHCP server tab:
Make the IP pool starting address an unused IP address on your local
network (usually something like 192.168.1.50).
Set the netmask (usually 255.255.255.0)
Make the size of pool equal to 1 or more.
Set the boot file to aqua.bin
Click the save button.
Make sure that no other DHCP server is running on your local network.
Using the update command
1. download and unzip the firmware archive
2. run ACLOADER.EXE
3. Open a command prompt and telnet into the AC3
4. type 'v' then hit ENTER; note the firmware version
5. type 'update' then ENTERr
6. press 'y' when prompted
7. watch the ACLOADER window... in the white area, you should something see this:
.....................
Client 192.168.xxx.xxx:xxxx .\aqua.bin, 211 Blocks Served
8. wait 10 seconds, then hit ENTER a couple of times until you see "Connection to host lost".
9. telnet into the AC3 again
10. type 'v' then ENTER; note the new firmware version
11. type 'exit' then ENTER

Since the iphone app alerts you, email alerts are not needed for iphone users unless you're emailing a work pc or something like that.

If there is an alarm condition on the controller - aka temp too high, ph too low, etc and you log into the app on the iphone, it says "The controller is reporting a problem!" at the top and "Warning: ALM is ON for this controller!" in the middle. I have the 32GB 3GS if that matters which I dont think it does. IF I go to the iphone home screen I see a (1) on the aquanotes icon.

Anyone else notice on the graphs that when you switch to conductivity the display shows the reading in degrees F and not millivolts? The graph is correct, but when you move the pointer to different areas it shows the reading in degrees F.

OK I took the plunge! So far so good. Updated without any issues.
For Vista/Windows 7 users:
1. Make sure you run ac3loader.exe as Admin. You can do so by right clicking on the exe file and selecting "Run as Administrator". Then click on YES to authorize access thru the firewall to the application.
2. Make sure you are in the "Firmware/Web Update" tab. (Ignore the "DHCP Setup" tab)
3. Type in your info in the fields (IP address of the AC, username, password and HTTP port).
4. Click on the "Upgrade Firmware" first. Takes about 15 seconds (in my case it didn't notify that the Upgrade was done, it only said something about the ./aqua.bin file --- sorry don't remember exactly --, so after a minute waiting I moved on to the next botton).
5. Click the "Upgrade Web Pages" button. After loading a bunch of files it displays a "UPGRADE COMPLETED" message.
You are done.
The iPhone app (ver 2.1) works great too.
